I was just wondering what has the greatest effect on the speed of
optimisation and final image output with Panorma Tools and PTAssembler.

Would I be best advised to go for more RAM, faster RAM, a faster processor,
a processor with more L1 or L2 cache, or a specific kind of processor and/or
motherboard? The disk doesn't seem to need much attention, so I assume it
doesn't really factor in.

I'm not a computer expert but, cache is the slowest since it uses the hard
drive as memory. A faster processor is necessary but physical memory is
also very important. The processor only does calculations and read/writes
to memory. When the memory is full, a cache is set up on the hard drive,
which is the slowest part of the system since it is a mechanical device. If
the processor can load the program and data into physical memory, at one
time (without a lot of writes/reads to the hard drive) things will be
faster. For photo editing, I have an IBM netvista with 1.8ghz P4, and 256MB
memory. I really should have at least 512MB of memory. When I edit several
high resolution Pics, the program starts cashing to the hard drive and
things really slow down. Rather than try to upgrade your computer, unless
you have a fast processor already, it may be cheaper to buy a new computer
and get the most up to date processor, memory, bus speeds, operating system,
etc.
Hope this helps.
