When comparing video cameras is the Total Pixel Count more important than
Effective Pixel Count regarding the quality of the video?

The two are related. Each pixel in the sensor measures one
color. The math that converts that to 3-color pixels in the
image loses pixels around the edge. What counts for the
viewer is the number of pixels in the processed image.

Camera makers like to cite the total pixel count, as it is a
somewhat larger number.

My answer may or may not help you; I had to guess what you
mean by "quality".

So to get higher quality video (ie. sharper, better color) I would select
the camera with the higher "effective pixel count". Is that correct?

You can use either specification. Just be aware that
manufacturers may use one or the other. In any case, the
difference between 3 Mp and 3.1 Mp is not of much
importance. Color rendition doesn't have much to do with
pixel count. Resolution may also depend on the quality of
the lens.
